Tuning

I just got my new LaBella Flamenco medium strings and was about to replace the steel strings that came with the guitar. It occurred to me that the digital tuner I have been using with the steel strings may not be correct to properly tune the flamenco strings. Am I right in this assumption or does it matter? I am just guessing but it seems to me the pitch for the flamenco strings would be different.

E A D G B E is the same with both steel strings and nylon strings... It may sound different to your ear but to an electronic tuner a tone is a tone...
